Usually, internal energy was a weaker form of qi that strengthened the body in the Body Refining realms. After entering the Qi Gathering realm and gaining qi, which was far superior, the internal energy still remained, but qi became the dominant force.
With qi acting as the dominant power, even though internal energy continued circulating within the body, it didn’t interfere with qi’s functions.

Xiang Yu smiled at her. She appeared on his lap, hugging him tightly. ||I was really scared,|| she said.
